To my knowledge (I have not actually tried either of these techniques) Obviously, you know that both are colorwork. Intarsia is a twist of the yarn, one color is twisted over another, and the yarn is cut and woven in later--it works well for big non-repeating patterns, like letters, or shapes. Fair Isle is knit with two colors where one is carried behind the other and not cut. This is almost always a repeating pattern where the same color is used in the next repeat. Hope that helps :) I want to learn how to do both!
